I've searched a little and didn't really see this played out, so...
I think I'm going to get a Bad&G Custom battery cover bag for my new Fat Bob.
My cover is the clean one with no bolt on trim. I know they have a tie down model, but is it a no brainer to get the bolt on bag and drill a few holes into my stock battery box and be done with it (or order a cover with the bolt holes)?
I can't completely answer your question, but I can give you a little review of the tie down version, as I have one. First of all, the build quality is super nice. A friend of mine just got one of their swingarm bags for his Softail Slim, and it's made really nicely as well. Their work is excellent. I had to order the tie down model, as I don't have a cover (just a black battery with no decals or anything). The mounting mechanism works fine, but it takes some fiddling to get it to sit straight and level. Even once it's all socked in the alignment does change over time, as the leather straps and string stretch and conform to the bike in different ways (there are two straps with buckles that go around the frame from the top of the bag, and a leather string that you tie to anything convenient to secure the bottom). If it will bother you that one end of the bag may droop a little bit every few months requiring you to tighten one of the straps differently, than I would mount one straight to the cover. But if you don't want to drill the cover, this is completely secure, and the mounting straps are not visible at all. It just requires a little bit of maintenance here and there.
Here's a detail cropping of the only picture I could find just now that shows it... You can see how the straps work, and the leather cord tied around the front seat mount comes up from the bottom of the bag. You can tie it anywhere convenient.
