You need a service manual to see a wiring diagram. Check eBay for one or just bite the bullet and get one at a dealer. Maybe the dealer will give you a copy of the wiring diagram? Or at least give you a description of what the wires are power, ground, etc. in my manual that I have for my 1998 Dyna show 2 wires going to the coil, one is a pink that goes to the ignition module and tach. The second wire is white with a black stripe that goes to the start switch, the stop/run switch, the ignition module and a trapdoor solenoid for California models only. Here are some quick pictures of the troubleshooting procedures.

Just remember those pictures are for a EVO engine and your TwinCam may be different!

P1003 is a DTC for the ECM. Have you checked ECM connector?

I unplugged the ecm and reseated it.

Yes my coil looks different. It has a cable that plugs into it which has 4 pins in it.

Check to make sure you're getting a crank signal. Without a crank signal you won't get a spark and if your bike is fuel injected the injectors won't cycle.

Looking back at where I wrote down the code, there were 3 of them. P1003, P0261, and P0263. The 261 and 263 are injector related. Could all 3 of them be caused by the ecm going bad maybe. I honestly have no clue.
