So I've been trying to pinpoint a rattle coming from what seems like the front end of my 2003 Dyna Low Rider for the past month. I've changed the motor mount but that wasn't the culprit. I also tightened down the gas tank but that didn't help either. When I have the bike on the kickstand everything is fine but when its up it sounds like shaking a spray can. Also when going over bumps I get a loud clank in the front end as well. Has anyone else had this issue?
I had a rattle that I couldn't find and it turned out to be a broken exhaust bracket on the back and my heat shields cracked and vibrated until one fell off.
Check the rubber bumper on the kickstand. Sometimes all you need to do is rotate it to a different position. Something in the exhaust system was another guess, too.

This would be my first culprit as well.
Second would be give your horn cowbell a rattle, the horn has been known to come away and clatter around in there.
Had this rattle/clunk going over some speed bumps or road imperfections while in Daytona one year on my 2002 FXD and what I found was the steering neck bearing. What I did was loosen the pinch bolts on the lower tree, tap in the clamps with some thing that won't mar the metal. I used a piece of 2x4, then I snugged up on the steering head bolt. Tighten up the lower tree bolts and no more clunk. The lower bolts need to be loose to allow the slightest movement of the forks while the bolt is snugged down. Good luck
I had something similar, turned out to be the pop rivets that hold the headlight bucket to the mount were not crimped tight. I replaced the rivets with nuts and bolts and was good after that.
