For crying out loud, they're just exhaust studs. It's not something that sticks out like a sore thumb since most of it is covered by the flange and nuts.
Some parts of the bike will normally show wear and tear. I say just leave well enough alone, don't risk breaking anything. Clean them up and deal with it later if at all.

Can't speak for Tarik (poetical!) but after spending nearly $1000 on polished stainless hardware those little spots of rust can be a REAL brain twister for me. If hadn't already planned an engine teardown, I'd be pondering the exact same question as him.

What about a stainless cap nut? They come in all different shapes and sizes, taller crowns too if you have a lot of thread to cover. Heck, Harley sells bigger ones to cover the axle bolt on the front wheel.



Be a $2 fix, no risk, and heck you could justify it mechanically by having it keep the other nut on tighter.
