Looks like an alignment pin for the trans side plate. Unless there was some kind of cover over the hole, there is nothing missing and nothing to be fixed.

Yup. Just an alignment pin. All normal. if it bugs you, paint it black, smear some black RTV over it, or find a plastic plug that fits. My exhaust bracket covers mine.
