exhaust setup
Just bought a 2005 harley dyna super glide with twin 88 and 9000 miles. It has a pair of your shortshot staggered which sound and look great. I have gone through the bike completely and even put in new injectors. However, I still get a small backfire and I am wondering if any special tuning is needed to make the exhaust compatible to the bike's computer setup

Getting a proper tune on the bike should cure your problem. You'll need to buy a tuner to do that. Why did you buy new injectors? Did you replace the 8 degree ones with the 25 degree injectors?

Actually the bike is now running fine. I am told that the slight backfire is normal for a short pipe exhaust. However, now after riding for 30 minutes the check engine light came on and is staying on. yet the bike is running fine

If the check engine light is on you need to check for codes.
Some popping is normal and not harmful. If you have a high flow intake filter it's running lean and needs to be tuned.

original injectors had dirty fuel inside and some gunk on the outside of the exit side. checked codes and getting p0188 which is temp sensor but I think that it wasn't properly snapped in.

You can make the popping better but never going to get it to go away with those short pipes. Still recommend a tune and when you get a chance a better set of pipes on it to really make it run better.
