Question 2006 Dyna and rough on low RPMs

I'm a very new rider, but I purchased an absolutely gorgeous 2006 dyna super glide (first bike ever) off craigslist. I'm getting comfortable riding around town, but when I shift into 3rd or 4th (even thought the speed is slightly higher than what the manual says it should be to shift to 3rd or 4th), it feels bogged down like I shifted too early. It has Screamin Eagle II exhaust and air cleaner. Internet searches pointed me to try tweaking the Tuner, and I found it under the seat - a Power Commander III. I've tried adjusting the buttons (holding all 3 down on startup), but I'm not sure if I've now made it worse. I've tried short rides after adjustments, but I'm really not sure I know what I'm doing. Sometimes I smell gas, sometimes not, but I'm not sure I'm seeing a difference. However, no matter how I adjust it, the 2 exhaust pipes get REALLY hot even doing a 10-15 min ride. I'm not sure if that's normal, and I don't remember them getting that hot before.
I've tried the Dynotune website to find a "map" for my bike with that exhaust, but they don't have a map for Screamin Eagle II exhaust & cleaner on their download site for this year bike. Do I need to take it in for service or buy another tuner? Any other recommendations?

I'm not terribly mechanical, but I'm excited to ride, and hoping to learn how to take care of it.

Personally I’d opt for the Dynojet powervision tuner. Way more adjustability, more and better maps+ a monitoring screen if you wish.

although what you have should work. And frankly even the factory “tune” will work with the air cleaner and slip-ons you have. Not optimal, but will work. On the dynojet website I would look for what tune file is closest to what your setup is and try it. Any slip on muffler and stage 1 air cleaner type tune will be close enough to run optimally. But to really be perfect you’ll need to have the bike tuned in a dyno, preferably by somebody who has a lot of experience with V-twins and the Dynojet products. Which would also be the case in the event you get the powervision

The PC-III is an old unit and if you can’t get it sorted out, the cheapest / easiest alternative might be to remove the PC-III and install a stock air cleaner. After running through a few tanks of gas to let the ECM adjust, the bike should run fine with just slip ons and the stock air cleaner. With the high flow air cleaner on, it will need a tuner of some sort, or else will run lean and the exhaust note will be really tinny and flat sounding.

It could be anything. Plugs, gas, out of tune, etc... Since you're not mechanical, you should seek out a experience friend or shop. You could wash out the cylinders/rings with the wrong map or playing with map settings sending to much fuel.
