I’m probably gonna call and get some advice from @fuelmoto today. I’ll not be getting to installing the heads until the weekend or next week. They know their heads and kit better than anyone.
You need to do better research. The Stock throttle body is only 1.810" or 46 mm and the port runners are only 1.615"..The Screamin Eagle throttle body is 1.9675" 0r 50 mm. In the link you supplied, Jamie is referencing a Screamin Eagle (Stock) throttle body that he states,
"Here are the results with the stock 50mm throttle body that has been lightly ported and cleaned up" which only shows that a "Slightly modified" Stock SE throttle body will get you close to the same power that a 54 mm??? will get you. Don't know who makes a 54 mm throttle body, many 55 mm tb's out there though. Plus you stock injector's are only 3.91 grams which will definitely be way to small. You will exceed the 80% injector pulse width the ECM is trying to apply. Older style 4.3's will do better but as mentioned by @Lonewolf176 the 4.9's will satisfy the engine's needs..
Also, you should talk to Jamie first about a 55 mm tb that will have the same port runners that he is opening up the head ports to. Port matching makes a difference. So, if you're going to do it, DO IT RIGHT........

UPDATE: After a conversation with Fuel Moto this morning I ended up picking up the HPI 55/58 Maxflow throttle body and 5.3 injectors. So, Throttle body and injectors quandary is sorted out. I should have them in hand before I need em.

indeed.. I have baggies going on. I’m also replacing the engine bolts with new ARP bolts. So I have labeled bags for bolts. And I’m just swapping them out.
I did slip out in the garage and pulled the cam bearings while a buddy was over to press out some Triumph bushings.
Ooooh I like that, I usually take a box and punch bolts into it to make a poor man's version. If I did builds regularly I'd have one or make a 3D printed version.

You need to research and decide how much you want to spent. Shops will sell you a complete kit, which may be more than you want to spend. When I did my last build the quote was new oil pump and cam plate, I didn't want to spend the money on that.
They also have packages that they know will work. They are speed shops. But if that is not what you want, it may not be best for you. For me I didn't want to bump my compression. I have no doubt their kit would have been good, which is why they recommend it, cause they know it is good. But it was not what I wanted.

Do you have to use a different air cleaner or machine the backing plate for a larger throttle body? I was looking at hot rod parts last night and thinking about that.

I don't think I'll have to worry about a different backing plate, I have an Arlen Ness that I had on my stock throttle body that fits my 55 mm throttle body from HPI perfectly.. The only necessity from this point on is venting to atmosphere..
