I bought my PCIII before the pipes and air cleaner. Installed it and yes it ran alot better! Cooler and with more power. Run it like that for 9 months before installing Rinehart TD's and AN Big Sucker.
I was told by a reputable builder in canada that the stage 1 download is an advantage when tuning with a pc3 because it will allow you access to timing tables that will be within range for calibration.
