Is it mechanical advance? (I got NFI on when harleys went to full electronic)

Sounds like its not adjusting the advance or retarding. check the distributer and make sure everything is ok in their.

Without being able to hear the motor run, you can only guess.
The simplest to troubleshoot is the ignition system. Do what Sumo says first, and while youre at it, change the accell coils back to stock, if you still have them. Then do a compression check

No other suggestions on your problem but if I may inquire, will those floorboards fit a 2000 superglide and can you still get them?

If the enrichener ****, AKA choke, is not manually pushed in (off) the engine will run rough, will foul out plugs, and make the bike run like it's in the crapper. Install some fresh plugs and when the engine is warmed up, about 1-2 miles, push in the enrichener ****. I've heard of more thunderslide kits giving people more headaches, is your airfilter more on the aftermarket "open" style, if so turn in the air mixture screw in till lightly seated then out about 2.5 turns. That should help out also.

Oh boy....I found the problem and it's a bit embarrassing I didn't see it earlier. Ok, I didn't have the Accel coil on yesterday, I was getting it in the mail yesterday so I figured Hey, what the heck. I'll put it up there as on the bike. So when I went to put it on yesterday and take the old coil off well...FUBAR. Somehow the wire for the rear cylinder had disintegrated so I have no idea how the cylinder would even fire and that side for the coil was all messed up. New coil, wires, and plugs and the bike is running like a beast from hell again

As for the question does the Accel coil do anything? Well besides fixing my problem, is sounds throatier and crisper as well and having as having more power at very low speeds in a higher gear. i.e. when you make a turn and don't down shift enough and it chugs a bit. It doesn't chug as much now. It is running better than before all the problems started. So I feel that I made a good purchase with the coil. Thank you so much for all of the help. I hope what I have learned here can help someone else in the future.
