I did mine 2 feet off the ground.

If you follow the service manual for engine mount R+R, that is all it is, R+R. No mention of, be careful engine alignment may be affected or after install retention belt or must realign engine or any of that crap. Why would it? The rear axle is parallel with the swing arm and the swing arm is bolted to the case, the front pulley is parallel with the swing arm and also bolted(for lack of a better word) to the case. The rear pulley and front pulley are one and belt tension is not going to affect it! If the swing arm was mounted to the frame I could see how it could pull on the engine, but not if it is bolted to the case. You could have the engine/trans assembly sitting there all by its self with the swing arm and wheel belt tensioned and all. The only way for it to move would be for the swing arm bearings to be bad.

Exactly. But I think the operative wording in your sentence is "if you follow the service manual." In my case, I tried to do that by having the engine supported by a jack, but the motor still slipped. I think that's where the problem arose. Allowing the engine to drop during a motor mount install MAY cause belt tension problems. It certainly seems to have done so in my case. However, I don't see how it could cause alignment problems.

When motor mounts go bad, they sag. When the two rubber mounts sag, the engine lowers in the frame. As the engine lowers, the upper mount or tie rod then pivots about its anchor point on the frame causing the motor to lean making your vertical alignment of the rear wheel change. A new motor mount can affect engine / rear wheel vertical alignment (ever so slightly).

The rear pulley and front pulley are one and belt tension is not going to affect it! If the swing arm was mounted to the frame I could see how it could pull on the engine, but not if it is bolted to the case.
You're right, belt tension is not going to affect alignment. But belt tension on the Dyna is affected by the swingarm angle to the engine. I just put in a new rear motor mount. I had to jack the rear of the motor up 3/8" to get the bolts through. This tipped the motor forward in the frame which affects belt tension as the swingarm and tranny pulley are not on the same axis. A new motor mount can affect belt tension.

The service manual is by no means gospel. Oops...just broke the seperation of church and bike rule. Back to garage.

Update! I went and loosened the bolts with the bike on the ground in a wheel chock, only the bolts that go thruogh the engine and tranny not the ones that go to the frame, when i got the last one loose the whole engine moved back about a half in. and gained the clearance at the header pipe i needed, Cranked it up and then tightened every thing back down. No more moaning sound or vibs. all is good.

Very nice! Did you use a level or inclinometer to compare the front and rear rotors?

Update: Took it to the dealer. Checked alignment and belt tension. Alignment fine, belt too tight. Adjusted belt tension and no more "moan."
