As for the recommendation to check the axle nut I have had 2 friends have the clunking problem after having their front tires replaced and or lower legs replaced and found the axle nut loose/not torqued to spec. Retorqued to spec problem solved.

Ok.. thanks for the tip. I wasn't quite sure what to make of it when I asked what it would cost to put in heavier blend oil and got their answer. I'm glad I asked and got your answer as I've seen several members recommed changing to help with the clunking.

You can change the fork oil yourself, not to mention save yourself quite a bit of money. It is relatively simple to change the fork oil.
I've been trying to isolate the cause of a clunking sound from the front end when I go over hard bumps, like railroad tracks. I've checked gas tank bolts, loose crap, steering head torque, and various other things to no avail.
I think the noise is coming from the front forks. I'm not certain, but it seems like the most likely culprit. Maybe lack of oil, maybe bad springs, may be a lot of things.
Disassembling and inspecting the front forks seems like a somewhat complicated process. Is this something best left to a professional, or can an amateur wrencher like myself handle it? I have the service manual and enthusiasm, but I also suspect there's a possibility I could put the bike in a condition where it has to be trailered to a dealership.
If it's not that bad, are there any particular tips or tools that would make the job easier?
Check your gas tank again. I had the same problem, '09 FXDB. I also thought it was my forks, was at the gas station near my dealer, tank was near empty and noticed the tank was loose. Went to the dealer and had the bolt tightened and no more noise.
This is a long shot but I had a clunk over big bumps. It turned out to be the jiffy stand. There is a rubber stopper on it so it doesn't bang against the stop but it was rotated and move so the metal jiffy stand was hitting the metal stop. An easy check and fix...

on my dyna you have to remove the forks and invert them to drain. Not simple at all. Major PIA. What ever happened to a drain bolt?
KB I guess they must have changed the design in 06 as my 05 still has the drain holes. doesn't make sense to me. I guess H-D did that in hopes of making it so people would bring it to them to make more money.
