I have had this problem twice. Both times was caused by moisture in the connectors of the box. Now after I wash the bike I dry the box with compressed air and coat the fuse & relay blades with dielectric grease. I have not had a problem since.
thanks man,I appreciate it,when I get my bike back,I'm gonna go through the electrical box myself and clean/dielectric terminals
I've been dealing with relay problems since 5k miles, always the same excuse from the dealer about corrosion. Two system and one stater relay. Last time the relay went MOCO authorized the cleaning of the connectors and dielectric grease. I now carry spare relays with me on the bike
thanks man, appreciate your response. That's exactly what I am fighting now, trying to convince dealer it should'nt be that hard to pull relay & look at it,hell even open it up & look for corrosion, not just let it sit & run & tell me they can't get it to act up!
Wow, I never seen all these complaints on the relay, I stand corrected. Never had a problem with corrosion, probably depend on where you live/weather? However, I did pull all the fuses and relays and coated them with dielectric grease when I got my bike.
Intermittent problems suck, but it makes you feel good when you solve them.

I have a 09 Dyna and less that a year ago it got were it was hard starting or no starting and running ruff. The dealer replaced the relay and some of the wiring, said it had corrosion. But to make matters worst last weekend I was going to a dealers event/open house and while making a pitt stop it would not start and i could not feel the start relay draw in. After a long cool down it fired up so wile at the dealer I replaced the start relay but to add iceing, on the was home I had the code P1001 systems relay low. I think I will replace the systems relay and use some contact cleaner to clean the relay sockets ( but test it on the plastic to make sure it wont melt the plastic ) then use some good electrical grease in the sockets.
I had a problem with a relay last summer. Same symptoms you described. Had it towed to the dealer (free through H.O.G.). Dealer had it diagnosed and fixed in ten minutes!! Covered under warranty. Your dealer is an idiot. Good luck, brother.
2007 FXDL - I've been through 2 starter relays in the last 2 years. Today the bike just shut off on the highway. Pulled and reseated all fuses, it started back up. I made it another 10 miles and it just shut off again. Codes P0261, P0263, P1003. I switched the starter and system relays and it ran great the rest of the day. (other than the typical starting issues experienced like with the bad starter relay) In all situations it was the contacts IN the relay, not where they plug into the fuse panel..

You may also have a hole in the fuel line inside the tank causing low fuel pressure. That will throw those codes.
Thanks for the info, I'll clear the codes (if possible) and look into that as well. The bike ran great after switching the relays though! Turned out to be a good day at Thunder in the Valley in Johnstown, PA.
I pull all my fuses & relays at Winter layup and clean the contacts and grease with dielectric grease. They always have some white corrosion. But a relay can go bad and cannot be repaired just replaced. Not the first one on here to go bad. Usually it is the starter relay though.
i had a starter relay go bad once. it sucked! the starter wouldnt disengage so i had to pull the starter relay out every time i went to ride the bike. and to make things worse i think that did damage to my starter.
Nice to know harley hasn't ironed out all the dynas notorious electrical problems.. and a 5 dollar relay.? Seems like they could do better. I just got a 2011 dyna and im keeping my fingers crossed. Rode in 2 different thunder storms . So far no problems yet.
