I have a 08/09 FXD. I was on a 200 mile ride yesterday. It was raining like hell and the bike was running great. All of a sudden, the bike starts to sputter, cutting off aceleration or accelerating by itself. No idle, either. I managed to take it back home, it kept getting better over time, but the problem returned again later. What does it sounds like to you?
When I did a stage I with exposed a/c filter on my old Shadow I had exactly that issue, and it rains a lot here! I got a sock for the filter but that only helped to some extent.
Pull your plugs (might be too late if it's running well now) and check them for build up. The water-soaked filter deprives the bike of air leading to a rich condition.
Not sure to what extent the EFI and O2 sensors would accommodate for this. My old Shadow was carbed.
Sounds like water in the fuel to me. I have the SE heavy breather on my Dyna, have had it on it for its whole life so far. I have never put the stupid (IMHO) rain sock on the thing, and have ridden accross the country in some MAJOR downpours..... I am talking visibility of just 10 or 20 feet in driving rain, and my engine has never missed a beat. I just re-oil the filter after a ride in heavy rain. Light or mod rain, I don't even think about it.
I'm with centerline on this one I have the Hypercharger A/c on mine and have riden in some major tornadic downpours and it did great... just my .02 but I would maybe drain the fuel out and put some fuel additive through it... then fill with premium... Was it stored over the winter in a humid or very saturated garage(metal roof w/ no vents)?
