1004 is probably a bogus code. I have got the code while playing with the PCIII.
Check the wiring to the IAC for the 0505, you may have fried that circuit in the ECM or maybe a faulty IAC. It can also be set by other problems like a misfire. I would take the PCIII out of the equation, clear the codes and run the bike to see if it runs and or throws a code.
To clear the codes, when the code is displayed hold the reset switch down until the display shows "none"

That is worst case senario. Forget I said it.
Check your ECM fuse to see if it is blown. Small blue 15A fuse, top fuse on the left hand side next to the relays. Check them all.

Time to get a service manual! And a diagnostic manual.

Here's what the Electrical Diagnostics Manual states. It's a System Relay Fault. "With the Ignition Switch turned to IGN and the Engine Stop Switch at RUN, the ECM will energize the system relay to complete the circuit to the in-tank fuel pump, ignition coil, and fuel injectors. They will remain powered as long as the engine is cranking or running, and the ECM is receiving ignition reference pulses from the CKP. If there are no reference pulses, the ECM will de-energize the system relay within 2 seconds after the Ignition Switch is turned to IGN or engine has stalled, or immediately after Ignition Switch is turned OFF."

The diagnostic tree for P1004 states:

(1) Check for poor connections, damaged terminals, poor ground or wires reversed at fuel pump. Do any of these conditions exist?

(1.1) Yes. Repair connections, terminals, grounds, and wires as necessary.

(1.2) No. Condition: fuel pump continues to run with ignition switch OFF. Remove system relay. Does pump continue to run?

(1.2.1) Yes. Replace short to voltage on (Y/GN) wire.

(1.2.2) No. Replace system relay.

So where are you at? Did you check the ecm fuse? Did you clear the codes? I would not focus on the 1004 code, but the 0505 and they both may be bogus.

How did the short occur? Was it the switch (handlebar?) or the wiring?
