I am looking to align my rear wheel. My Service manual calls for Harley "wheel alignment plugs but the concept doesn't seem to require special tools. What have people used? Or is this something better left to a pro?

I use a bent piece of hanger with a zip tie that I slide up/down to measure axle on both sides. Got the idea from someone on the forum - too long ago to remember who.
It does however need to be aligned left to right, for this follow your manuals procedure. If you don't get it right you will end up with some stiction on the front forks.
The hole in the end of the axle is what is critical, not sure on other models, but on my WG if you go by sight, it will be wrong.

Wouldn't that alignment (front wheel) be controlled by the spacers? I knew it wasn't adjustable the same way the rear is.....Just checking for safety's sake after winter mods.

Actually on mine the right side spacer does not touch the lower fork, which is why I said don't go by looks. It butts up to a shoulder on the axle, which is why you have to follow your manual on that one, not sure how yours is.
