No indication of where you live. If near the Atlantic, perhaps NC, SC, I've seen the rust take hold pretty quickly.

Do you store any pool chemicals in the garage where the bike is stored? Have heard this will "breed" rust quickly.

Mine came with weights on the spokes. I'm thinking that is a dealer setup thing and not a factory thing, but i could be wrong.

they wont do anything about that rust, just use chrome polish and 0000 steel wool if you need it.that is two much weight, ether the tire needs lined to the rim or one or the other is bad/bent..i would have that rebalanced especially on the front wheel.i cant remember exactly but i think 4 of them weights is the maximum you can put on a motorcycle wheel..that is x2 too much for a car wheel

Default S 100 Corrosion protection is your friend.

First thing:

I have a 2007 FXDC and I have had nothing like that occur on my rim. I have had small, (tiny pin head size at times) rust appear, but it is quickly cleaned away with HD gloss. I think someone caused the rim to be scraped. Just my opinion.

Second: I live in Hawaii with High humidity and rain. Take my advice and Get some S 100 corrosion protection for your wheels and rims.

This stuff is like magic for me out here. I cant tell you how much time it has saved me in spoke/rim cleaning since I discovered it. It is unbelievably effective at ceasing the formation of rust. If your bike is like mine eventually your spokes will rust unless you take steps to avoid it.

Third: I clean my bike with harley gloss at least once per week. And I apply S 100 on the tires at least once per month. My bike looks showroom minus any dings from road pebbles etc.

Hope this helps
