My wifes 2006 Low Rider has an issue that doesn't seem to have a fix. From day one, for no given reason or situation, temperature, speed...cloudy or sunny...the Speedometer cuts out, bike runs like in "limp home" status but rough. It does it for any length of time then it will come back up. No check engine light, no codes, no phantoms. I went through complete harness, corrected any poor grounds, speed sensor replaced, speedo replaced with original milage burned into new one. Dealer says, it doesn't duplicate problem for them. SWe took our bikes on a 3000 mile roadtrip from Vegas to the Kansas City Plant where Dynas are born, they didnt have a clue other than saying they would have done the same things I did.
battery about 6 moths old, load test is in high range (good)
I forgot to mention, when I did replace the speedo...the new one is equpped with a clock on odometer and a 6th gear indicator lamp on the face whereas the old one did not.
My bike did the speedo thing and after much headaches chasing my tail it was the key switch would go on the fritz now and then. But it never ran funky just speedo drop out or stick sometimes also had engine light. May be your problem too since ya did all the other ****. Next time it does it grab the key and crank it hard to run and see if it responds.

Thats a good point, come to think of it...I had a '97 Low Rider and the ignition cylinder was below the seat, right side and the just the fork lock was on neck. Hers has both lock and ignition on the neck. Add to that, after about 700 miles into riding it we started having issues with that lock. Sometimes she wasn't easily able to lock the neck...took quite a bit of jigglin' .Then other times the key fit loose. So there were several ign/lock cylinder adjustments to get the detent lined up. Key cylinder was replaced but I'm not sure about if the switch portion was as well.
I like it when two heads think....I'll check and give ya a heads up.
