I've been seeing a lot of threads about vibration issues, this isn't going to help your problem but I thought I'd ask... What year range did this become a problem? I just bought a '98 wide and I have no vibration at all ( knock on wood ) my mirrors are steady and clear at all rpm's, but I also have a 5 speed tranny.
I've had a 06 and now a 2010 Dyna, and of course they shake at idle (normal), but should smooth out once you get rolling. I've never noticed any unnecessary vibration throughout the rev range.
The first thing I'd check is the motor mount. Is the vibration accompanied by any noise/rattle, such as maybe a loose exhaust mount?
I was reading somewhere on this forum that being below 2500rpm isn't great.
Both the salesman and the service manager told me to not rev my bike OVER 2500rpm for the first 500 miles. And, as tough as it was, I complied. As you can probably imagine, there is a very narrow margine between lugging the bike and 2500rpm.
Just for referance. Here is a quote from the Owners Manual.
During the first 50 mi 80 km of riding, keep the engine speed below 3000 rpm in any gear. Do not lug the engine by running or accelerating at very low rpm, or by running at high rpm longer than needed for shifting or passing.
Up to 500 mi 800 km , vary the engine speed and avoid operating at any steady engine speed for long periods. Engine speed up to 3500 rpm in any gear is permissible.
P.S. I am also experiencing somewhat excessive vibration at certain RPM in the middle of the power band. .

Ok seems strange, but I have just experienced similar issue with my 05 Lowrider.
had a new rear tire installed seemed to be excessive vibration through foot pegs put about 100 miles on and no change dropped the bike off and left overnight tech pulled tire checked
balance and rebalanced complete re-adjust belt and all, ride home today was good
other then rain and wind belt and axle adjusters needed tweaking.
