Default Wheel/brake issues?

I have a 2010 FXDC. I upgraded the wheels from Southern Motorcycle Works to a 21x3.5 up front and an 18x5.5 in the rear.
I had the wheels installed with new tires by an independent in the area.
He had issues with the spacers both front and back. He had spacers for the front and had to machine some for the rear.
I thought all was fine.
I have noticed a grind or rubbing sound when moving the bike in N forward or back.
I threw the bike up on the jack and the front and rear brake both seem to be rubbing with the rotor. I tried spinning the wheels and both had resistance when spinning.
Is this a caliper/rotor issue or a spacer issue?
I am going to call the dealer tomorrow afternoon and see if they can work out the issue. But any info or insight would be appreciated so I do not go in blind!
I am somewhat mechanically inclined and have do most the work on my bike but I am just clueless about brakes.

I have also changed out my bars to 14" apes and extended the cables. I bled the front brakes per the manual/youtube and I think I did it right. Just wanted to add this. I did not touch the rear brake lines

I just had the same exact issue. Mine turned out to be the wheel bearings, they weren't seated all the way into the hub.

stagg did see how it was rubbing the anchor? squarej, what the deal is that wheel bearing needs to be seated on the rotor side. its rubbing on the brake anchor where the rotor pass through the anchor just forward of the caliper.

not near my manual at the moment, but are there seating instructions to be found in it or online somewhere?
Best bet to take it to the dealer?

My rear rotor was rubbing on that metal anchor on the inside of the rotor. I measured the depth of the wheel bearings on my new wheels and then did the same on my stock wheels. After multiple measurements, I found out my bearings were 1mm off, causing that rotor to rub. Once I had them seated properly, I have no rubbing.

squarej take it back to the shop that changed the wheel out and tell them the rotor in not centered in the brake anchor properly. details count here.

good, hope this gets resolved. the manuel does show proper way is with the rotor side is what they call the lead side and that wheel bearing goes in to the bottom of the boss. then of course the spacer and then the other wheel bearing. i cut a pair of notches into the spacer so that next time i change wheel bearings i can use a long punch or piolt bearing puller to remove the bearings. i also measure te depth of the bearings in the hub before removing them. at this point i realise for you this is hind sight but theres all ways a next time. hope the shop you used can get this set up correct. i will also tell that you can get these bearing at a local bearing store for about twenty bucks a pop, just look in the yellow pages for a bearing store.

i am talking about a factory wheel, no experiance with after market wheel
