I have drained the gas put new gas in it i have changed the oil in it
When you put plugs in it and start it the thing idols fine as soon as you ride it
And get to second gear the rear cylinder goes down? The coil pack is less then a month old too but if the coil pack went out the bike shouldnt run at all? Im at a loss any directions? Thanks

Eliminate each possibility one at a time. Check each plug wire for spark. From your description I'd guess something in the electrics is breaking down once it gets heated. If a plug is getting a weak/no spark it will foul very quickly.
If you can eliminate the electrics, then it's on to carb/choke/air-cleaner. Once past that, check mechanical with air-leak down tester.
I made sure the gaps was right i gap them to .040 i check the ones that
Where in it and gap them to those specs! Now i was told by the harley mechanic
For 20 years said that if the coil was bad that it wouldnt fire at all? Its either got spark or no spark? That sounded right to me! But i was also told that because of the new ethenol fuel we are getting that if the bike sits for a bit that the gas will eat away at the plastic products making the float stick and that could be the issue? Idk though its about to be a bonfire if i cant finger it out?
