Having had one for many years, I can say that around town the difference in vibes is barely noticeable between a 5-spd FXR and a 6-spd Dyna. But at freeway speeds the FXR is going to be a bit "buzzier" than the Dyna simply because the EVO motor has to spin faster at the higher speeds. Even so, I never found the vibes to be a hardship or objectionable, and could comfortably put in a 400-500 mile day with no ill effects.

Old bike was a 1985 FXRT. New bike is a 2012 FXDWG. The FXR definitely handles better in the turns than the Dyna, IMO. The FXR was smooth. The only time I noticed any vibration was some buzzing in the hands after long rides. As mentioned above, higher RPMs with the FXR, but still a very tight bike.
I haven't ridden the Dyna on any long trips yet, but I wouldn't call it any "smoother" than an FXR. With the Wide Glide, I feel like I'm hanging on to a brick. With the FXRT, I could cruise all day.
I'm working on getting the WG set up more like the RT. Now, if you could find an FXR with 103 TC and 6-spd.... that would be some fun riding.
