Working on the bike last night, noticed a rectangular black box zip-tied in place deep under the seat. It looked like it was wrapped in some kind of black fiber tape.

However, I bought the bike used and called around to see if I could find service records for it. The guy had the same HD dealership due all of his services and install aftermarket parts. They told me he had the "Stage 1 Download" at the same time the pipes and AC went on. That's what lead me to believe maybe it wasn't a tuner.
I'll investigate further this evening but thought maybe it was something obvious you guys would know about. The fact that it's wrapped in tape is also weird.

My guess is a tuner or possibly a rear turn signal to running/brake light module. My PCIII tuner looks like what you described.
A Stage 1 Download is a "download", not a piece of hardware .
It was LoJack but wasn't actually connected. I removed all the associated wiring and it looks like it had rubbed through in one part of the frame. My guess is it was causing problems with the electrical system and the dealership just cut the cable.
Btw LoJack is a total scam. Two of the guys I rode with in college had bikes stolen with LoJack and they never got them back.
