Problem with Street Bob
I could understand the crank run out, but if that were the case you would be feeling an awe full vibration at all RPM's............

As a side note the local custom shop down the road from me has a brand new 08 v-twin 96 for sale at 3 grand even. I'm tempted just to buy it and store it till I need it. Seems like a good price for a new engine and when I go looking I'm betting that deal won't be available.

I would think that you could fix the issue you are having............
I tend to believe that maybe you are experiencing some very low oil pressure at low RPM's, replace your stock oil bypass plunger with the Baisley's set up.
This will eliminate the issue......
The older model's even the newer model's have this problem, the bypass plunger does not seat well and the spring is not stiff enough to make it seat, there for you lose oil pressure at low/idle rpm's and the oil does not get to where it need's to be thus making the engine run hot.............
Go buy yourself a temp gun from Harbor Freight and check your cylinder head temps the next time it does this, I believe this issue can be correct if the correct info is gathered............
