Default Sparking late

Backstory, I have an 04 dyna with a bone stock 88. It started missing on my way home from work. When I got home I pulled the plugs and the rear cylinder was fuel fouled bad. I checked for fire and had it on both cylinders. I swapped the injectors front to rear and the front cylinder became the dud. I ordered a pair of injectors (used)off eBay changed out the injectors and left my good one in the rear jug. Now the bike runs, but very rough. I checked the plugs again and both are fouled. Checked for fire and it only fires when it's on the compression stroke and you let off the start button.any suggestions would be appreciated
