03 FLHT with 95" kit, Screaming Eagle HTCC heads, SE 211 cams, 10.5 to 1 forged pistons, Mikuni HRS 42 carb, Selectable Ignition module with curve at 3 and advance at -3, White brothers E-series pipes with 12 disks. Has always been a little rough but lately runs as if it has a miss, new plugs and wires. Shakes so bad starting about 2000 to 2200 and up RPM that it has become uncomfortable to ride. Even broke inner fairing mount brackets. Any suggestions on where to start looking.
Well it either has a miss or it don't.. If it don't then I'd probably start by replacing the front motor mount. If one cylinder is weak, it will vibrate. Worthwhile to check compression.
Thanks for the suggestions. I have tried different timing settings with the Selectable ignition module even putting the original back in. On to compression and then the crank. One friend suggested maybe the flywheels had shifted some. It reminds me of a car that is either running on 7 cylinders instead of 8 or the timing chain had jumped a tooth. Just love a good challenge.

If the flywheel shifted, it will show up when you check crank run out. The warranty spec for replacement up to the '07 model year was .003" total runout; that changed to .012" in '07.
While the cranks can run out, before tearing into the motor to check it, maker sure all the externals stuff is OK. Muffler brackets are one. Check the ones on the tranny and top of the starter if still used. Bottom rear bag mounts break. Rear drivetrain mounts can case issues. Something possibly wrong with the front mount installation. Loose steering bearings.
A high compression motor with 211 cam will have a bit of a trot down low..
The 16207-79D front mounts seem to take 500-1000 miles to break in..

It's funny, I was going to make a post about vibration on my 95cu today as well. I have a 2001 SE Road Glide with 10.5:1 pistons, S&S 585 easy starts, converted to carb and adjustable ignition. My vibration causes a bad buzz in the floorboards and grips - makes it tough to ride. I was on a 4 day trip this weekend, and it got started one late night at the hotel with the throttle wide open - (as you can imagine - booze involved and not me on the bike) - but when I took off the next morning it was bad. I maybe can assume the immediate rev limiter bounce after first starting damaged the crank?
