Problem found!!!! You need a new cam sensor. Pretty common problem for the older Evo's. You have a few choices.
Over on the EVO forum 98hotrodfatboy lists the aftermarket replacements with pics and part numbers. You do have a few other options like the Dynatek 2000i ignition, but that drives your price up. It is a nicer ignition with selectable curves, but depends on what your looking for. Your OEM parter number is 32400-80A and double check for proper part numbers but pretty sure the links below are for your bike:

Put cam sensor on (scribed line to make sure it went back on in the same place) and it started fine. Shut off like it wasn't getting gas, double checked everything, confirmed it was getting gas. Kept tried and got the puff sound out of the carb. Battery died while trying to get it started so charged overnight. Next day rough getting it started but it did start and ran fine to get me to work (about 5 miles) but when I went to leave work, same thing again. Started and after about 30 seconds it sut off. Took about 3 minutes to get it started while trying the whole time. Got about 50 feet and shut off like it wasn't getting gas or spark (all electric stays on). Got it back running and it would spit like a fouled plug. This morning took a while before it would start same noise out of the carb and as soon as I got it on the road spitting and sputtering. Brand new plugs now seems to be fouled. By the way cleaned carb along with using an ultrasonic. Any suggestions? I also checked fuel flow from the petcock and it seems unobstructed. I'm lost....again.

Check intake leak again, I told you before, my problem with the softail was the intake seals and Its sounds equal to you symptoms
I did check and replaced them just to be on the safe side but still didn't help. I will do it again but seems redundant. I am at the point of saying **** it and turn it over to harley but i have a feeling i will be overcharged and the problem will continue. Almost ready to throw in the towel and say **** this bike.
Have you checked that the ground connections are in good condition? Perhaps, the main one is very rusty and cuts off the current flow to the coil at some point... In your model I don't know exactly where it is, in my 92 it goes under the gearbox, from the primary

I have but that doesn't mean I didn't miss something. I'm going to go over the the bike again just to make sure.
Not yet, been raining everyday here and I dont have a garage. Its saying that it will clear up by the weekend so hopefully I will get to it no later than Sunday.
