Now I'm guilty of missing a point in the first post..
Going back and rereading, the main issue seems to be a pop on start? I doubt it's a manifold leak.. I'd suspect a leaky injector. At key on the injector is leaking fuel..

Do you have a tuner on the bike and did somebody add too much fuel or timing during cranking, Cuz that'll do it too.. Realistically for cranking and starting You want anywhere from zero to -4° of timing..
