Default Crank Runout

Trying to help out my buddy he has what appears to be a shake when letting off the throttle. The bike is a 1985 flht with quite a few miles on it. He had someone replace the belt on the bike and he had found that the comp nut was quite tight and had to use a 2 foot pipe on the end of a large ratchet and socket so took a bit to ease it off.
Couple questions as I have to ask and would be first for me but is it possible to bend a crankshaft by removing the compensator nut with the clutch basket and chain locked used the nylon step tool at the basket end?
He had a guy check the runout on the crank and found it to be .006 thou although I'm not exactly sure where the measurement was done other than it was done on primary side with clutch chain and sprocket removed.
My Softail 1984 to 1999 manual shows:
Flywheels Runout ( @ Rim) to 0.000 - 0.010 inch with a wear limit of 0.015
Runout ( @ Shaft ) 0.000-0.002 and wear limit of .003

Where is Flywheel Runout ( @Rim ) measured and where is Runout ( @ Shaft ) measured ?

Thanks

the flywheels are measured at the inside section of the sprocket shaft and the pinion as close to the wheels as possible we like to see .001 but that is not possible sometimes

at the rim if you are .010 you start hitting the insides

So you wouldn't measure on the end of the shaft.
Is it possible to bend the primary side of the shaft just by loosening a stubborn comp nut?

Unlikely that you would do that, them flywheels are pretty tight and the whole set up is designed for you to take a pipe to the comp nut, it's at 160 ft/ibs and Red Loctited.

Shakes and stuff are often motor mounts.

Crank runout can give you some random figures if checking it with the motor assembled, it's best done with the crank on forks or whatever device your engineer uses to check runout.
