I changed out my statir and outer primary on my 89 fxstc. Got everything nice and back together and now scoot won't start. Get a click and a "ping" from under seat and that's it. Did I mess something up or is my luck really that bad to have the starter go at the same time?

Depending on the heaviness of the click, it's possible from your description of the problem that one of your circuit breakers is tripping. Typically if you leave it a few moments the circuit breaker will go back to normal then you'll hear it click again when you power up that circuit if you have a short or something similar on the relevant circuit that the breaker is protecting.
Does it happen after pressing the starter button, or when you turn the ignition switch on?
Do you lose all power?
You made no other changes like a new regulator at the same time?
Why were you changing the stator?
It might also be a discharged battery and you are hearing the starter relay click.
Is your battery in good condition? What is the voltage across the terminals before turning the ignition on, then after you've turned it on and also when you hit the start button?
It might be worth trying to verify which component is clicking to help someone narrow things down for you.
Originally I was just going to RTV from the inside. Then I noticed all the exposed wired on the old stator so I swapped it. Battery is good, but I don't have a multimeter at the time.
OK, good new bad news. Good news, after I pulled the outer primary I noticed the teeth were off on the jackshaft to the clutch. adjusted and she fired right up.
Bad news is I don't know how to put it back together without it happening again. Any suggestions?

When you hit the start button there should be enough power to force the jackshaft to mesh with the starter ring gear (clutch).
It sounds like you aren't getting enough power to the starter.
Get a volt meter and check the voltage across the battery when you hit the start button.
Also check the voltage actually getting to the starter and tell us what you find.
