Yeah, after speaking with a local Indy shop I figured that out. My fault for going by the previous owners notes instead of what was printed in the manual. I'm pulling the inner Primary tonight.

Not much left of that seal.

And quick question. Does this flywheel look normal? It looks like someone drilled some metal out.

That's not a flywheel. It's the rotor assembly (part of your alternator). Looks normal.
Take a look at mine. I'm the original owner and it's never been touched. My guess is that's done at the factory to balance it.

That's your rotor and yes that's normal.

That's exactly why they did it.

Were any of the inner primary bolts loose going to the case? I've seen broken lips on the case before but never just mutilated seal. Wonder if someone was in there prior to you?

It's very likely someone has been into it prior to me as the bike has 72,xxx miles and the factory manual that came with the bike has the transmission chapter ear marked. But all of the bolts were tight.

Thanks for for correcting me on the terminology as all of this is new to me. Also, is there a torque sequence to follow for the inner primary cover? My manual is pretty vague on the whole procedure and only gives me torque specs.

what manual are you using? If it isn't the factory manual I'd recommend getting it and the factory parts manual. It will pay for itself on this job alone.

It's the factory manual. It worked great for the engine project I did but short on details for this.

My 1993 softail service manual says:

To get a good primary case alignment, the engine and transmission-to-frame fasteners must be loose.
--> I've never loosened those fasteners the few times I removed the inner primary

replace locktabs if necessary

Attach inner primary to the transmission, do not tighten
Attach inner primary to the engine. Tighten to 18-22 ft-lbs (engine/inner primary bolts)
Make sure inner primary does not bind on the mainshaft
Tighten transmission/inner primary bolts to 18-22 ft-lbs
