Default evo kill switch

I bought a 99 heritage 1340 few months ago ( first harley !) , after a short ride today, I turned it off at ignition and kill switch. Bike wouldn't start again, after few attempts ... starts fine . Got back home and tried again, same happened, after using the kill switch, no start, except this time an alarm went off, didn't even know this bike had an alarm ! So turn ignition off, waited a few sec , tried a few times, and started fine. I am now afraid of using the kill switch ! Any ideas ??
It just looks like if I switch off with kill switch, it messes some electronics up for a time and then works again. I guess I'll just leave it on run , but I'd like to know what the problem is .
I already had to replace the voltage regulator, not sure if it's related.Battery is new and tight .

I'm probably wrong and I hope someone will correct me if I am, but my wife had a '99 Heritage but I don't remember a factory option for a security alarm.
If your bike has one, I'm nearly certain that it's an aftermarket product and I'd be highly suspicious of it if you're having starting issues and an alarm being triggered.
My first suggestion would be to search for (and locate) the alarm and disconnect it to determine if it may be causing your issues then proceed from there.

Good luck and be sure to let us know what you find.

Could be a loose connection. My '92 is acting up so I need to chase it down. Evos shake and wiring suffers sometimes.

Starter switch can sometimes get gunk on the contacts, rendering them "contactless."

Try a different method of shutdown. Hit kill switch first then turn off the ignition.

it's a carbed model

I opened the tank panel and yes there is an alarm there , not sure if it's after market, connected to a sensor box sitting next to the battery under the seat ( it reads microwave sensor mw100)
I heard a clicking sound for a few secs under tank panel . Is it ok to just switch of with ignition ? different opinions on that one from what I've read.
If I can I'd like to get rid of this alarm all together.

Forget you have a kill switch unless you are in an emergency kill situation. Turn it off with the ignition switch only.
Why?
Because one day, you are gonna hit the starter button instead of the kill, and the running motor is gonna bust your starter drive.
How do I know? My GF did it to my Fatty, RIGHT after I warned her not to use it.

Or do what Dickey says and one day you start button will stick closed and when you turn on the ignition the bike will lurch forward and ruin your day.
Read the procedure in your owner's manual.
