Are the lowers mounted on the crash bars and are the vents open ? I only run them on my bike when its under 50, I don't like how much heat they hold in but that's just me. Some folks like them on when it's in the 90's.

I haven't had my lowers on in 2 years, I use to take them off in the spring and put them back on when it cools off, but I haven't ridden enough in the winter to make it worth while to put them back on.
I have a power commander 5 with auto tuner and data logger on my 96 ultra classic, I have the 1997 ECM also.
My 97 Ultra ran very Hot after I put the evo27 cam in. The MM EFI can not be Flashed or adjusted. What can be done is a piggy back module like the Power Commander III From Dyno Jet. Worked great once I got the right map From someone on this forum. I would be glad to send it to you if needed. The other thing is that pesky Temp Sensor in the top of the front cylinder. Once I replaced it all my problems went away. So Cam, Turner, Lifters, and Temp sensor

You can get the Power Commander V and their auto tuner and make your own maps as you ride. Below are the AFR's that Dynajet recommends for 1997 touring model. You load this into the PC5 autotune will adjust the fuel to keep these air/fuel ratios .
This is fuel that is being + or - to cyl #1 to maintain the AFR that you choose
