Obviously at first chain was way too loose and yes it will make marks several places in the primary like that. You stated that the sound didn't start till after you re-tightened a loose chain. They will make a whining sound if too tight without a doubt. also if the primary chain was way too tight it possibley could have taken out the inner primary bearing which could be your current whine that you have because when all that gets hot after riding the sprockets will expand as well as a clutch basket putting more tension on the chain which puts more lateral pressure on the inner primary bearing. A 1/2"-5/8" total travel is all you need in a cold chain...

When I had an INDY replace both front and rear pulleys for a gain in low end torque, the primary made a slight whining noise that maybe lasted about 5k mi and then stopped
Bike has 130k on it. I just had top end rebuilt with some headwork etc. and started really cranking on it after break in miles. I still wonder if compensator/springs let things slip ie.: chain hitting casing when compensator sprocket is briefly spinning different rpm than clutch hub.
Also, the clutch hub spins very quiet, but sorta looks minutely out of round? clutch hub bearing looks ok but didnt want to have it pressed out and then have to press a new one in, how bad has a clutch bearing need to look/feel to be bad?
If Clutch hub and inner primary bearing are ok, what are odds of tranny bearing problems causing noise.
I guess like I said, gonna wait to put in a new compensator spring pack (sprocket teeth fine and min. wear on ramps as you noted) maybe a new chain.. it's awfully old

Take the primary cover off and take a picture of your front sprocket and chain and then your rear basket and chain close up so we can get a good look at the teeth on both and post.... 130k is a lot on miles..
