I just rebuilt the rear master cylinder and caliper on my wife's '89 FXSTC. Got both rebuild kits from the dealer. As for the master cylinder, you just remove the old cylinder from the housing and install the new one. You'll need a set of snap ring pliers to get it apart and back together. It's a pretty simple job. Couple of hours. If you buy the master cylinder rebuild kit, be sure to get the one piece one. I think both kits (master cylinder and rear caliper) were around $150.
The master cylinder really doesn't move too much fluid per stroke. See if you can get an E-Z Bleeder for the caliper. It makes bleeding a one person job, "so easy a Crotch Rocket rider could do it". The bubbles are normal, be sure to keep bleeding until you get clean fluid out of the bleeder. Make sure everything is clean before re-assembly and coat the o-rings and the bores with a little brake fluid too. Hopes this helps.

Keep in mind that these MC's produce VERY little pressure or volume. Not at all like a car MC where you can shoot fluid across the room. It does take a while to bleed since these produce such a small amout of pressure and volume.
