Well, that's reassuring.

The coil has been replaced because it did something similar before and the coil tested bad so it was replaced.. Bike has ran fine until now..
Ok. so ... new coil replaced because it did this before , we can eliminate the ign. modual as it would provide no spark at all unless a bad connector.
Go to spark plugs first , then check for voltage leakage at plug wires in a dark room to check for leaking spark.
Check all signal wire connections to coils for looseness etc.
Use a cheap spark plug testor to check for proper spark at the offending cylinder . Come back with results.

I can't speak for an EVO but everytime my ironhead would run on one cylinder it was always that durn rear exhaust pushrod adjustment.

No, not the speedo. And, ahhh... if your indy is suggesting the speedo is causing the rear cylinder to miss, ah... it's time to find a new indy.

When the bike is missing, that's when you need to diagnose it. Did you ever check the compression? Did you ever check for spark? Did you ever replace the rear spark plug? Did you swap the plug wires at the coil?
