I don't know about Zippers but Hillside has done several bikes here and Scott is very friendly when you talk to him on the phone.
There is a ton of reputable company's to deal with. What it really comes down to is how much money you want to spend and power you would like to make. I love spending other peoples money so I say go big lol.
A friend of mine had Zippers do the motor in his street stalker fatboy. That was a strong running bike when he got it back. He beat the heck out of that thing and it just took it (until he totaled it!)

You will save big bucks by doing the wrenching yourself , ?
I'm gonna do all the wrenching myself, looking forward to doing it. I'm not trying to go crazy with it, maybe a little port work and up the cubic inches a bit. I can't wait !!

I would leave the cubic inches alone and up the compression.
To up the cubic inches you will need a stroker kit and that costs a fair bit more than just upping the compression.
Almost forgot to say I got a RBRacing 2-1 pro stock "C" style pipe on the way.
Nice pipe there, might take awhile to come in.
