Rough running Dynawideglide '06

Rough running Dynawideglide '06
Was running really rough when cold and had the fuel injectors switched out (8 degree to 25 degree) and re-flashed per Service Bulletin. Ran great after that for maybe 3 weeks. After running great to and from Laughlin, it's now running rough; coughing, sputtering after every startup for 7 to 15 minutes. Finally runs just o.k. after 20 minutes or so. Still missing a little at lower RPMs. They did the fix at HD at the 5,000 mi service and that was about 2,000 miles ago. WEIRD, Huh? It's not missing and coughing as bad as it was. I could barely even drive it before, but it didn't always do it.
Any one have a similar experience? Got any ideas of what's wrong?

Thanks! I'll check into that or at least bring it to the tech's attention at the dealer. I bought this used in December and was able to transfer the orginal owners Extended Service Plan so this should be fixed under warranty. It's one of those problems that doesn't occur all the time and at the same level. It's weird that it was fine for so long, unless it's a new problem with very similar symptoms.
