Did you assemble everything as per the factory service manual? Did you check all tolerances before and during assembly? Did you use assembly lube on the parts when installing them? Did you check your rocker arms and bushings? Is oil getting to the top end? What's your pressure?
The more info you can provide, the better chance we will have at figuring it out.

By the way, how'd ya start it without the primary chain installed?
Yeah, check the oil pump and breather gear.
Have you noticed any metal filings in the oil? Check the mag plug and then drain oil through some white cheesecloth to catch any debris.
Have to taken apart the rockers and checked them?
How about the lifters and lifter blocks?
Is the cam stock?
If not, did you check for clearances in the case and lifter blocks?
Is is shimmed correctly for end play?
Are the new pistons and cylinders stock-type or high compression?
Did you check for valve to piston clearance (clay the pistons) when you installed them?
Head and base gaskets installed in the correct orientation?
Possible sticking valve?
Did you check the clearances between the valve springs and the rocker covers? Look for signs of rubbing.
There are a lot of areas where parts come in very close proximity to each other, especially once the engine heats up. It's good to set tolerances to a minimum of .060 inch when cold to allow for heat expansion. The manual has all the required tolerances.
That's all I can think of at the moment without acutally hearing it.

While doing some cleaning I noticed the front engine mount was not only cracked but separted. Ordered a new one and installed it, guess what? No noise from the upper end. MAkes me thing I wasted $1400 on rebuild work when a $20 part might have fixed it.
Long story short, check yoour front mount, hell while you're at it, check the back ones too !
