violant de-acceleration shake and missing

I installed the PC-5 a few months ago on my 2011 RKC "103", it worked great. I have since picked up the auto tuner. I had to have the 18mm o2 sensor bungs welded in to my V&H Dresser dual header pipes.

Here is my problem, after I finished hooking everything up, I started the bike and checked that everything was working. The trim tables were making adjustments and everything looked fine. So now I took it for a ride, about a mile down the road the front cylinder started to shake violently when I let up on the throttle.

When I got home and plugged in the laptop the temp was 360 degrees. I messed around with a little of everything before I found that the black wire on the auto tuner for the front cylinder was not fully inserted (swear I checked this before).

I tightened the wire, however, it still shakes violently when I decelerate. I even disconnected the auto tuner and loaded my original map, I still get the decel vibration and I can feel a miss in my right foot board.

All of this to ask the question, did I toast my motor by it getting too hot? Or does anyone have any idea's?
