I've had this problem a couple times after a long or hard ride. The motor will shut down once its hot but starts right back up. The oil is fresh. Any ideas? It's not very hot outside but is this my motor overheating?

Year and model? There were some years with faulty circuit breakers that trip when hot. Then a few years where the wires were bound kind of tight to the injectors.
OK, when you say that engine shuts off, does everything shut down? Headlight, speedo, etc or is it just the motor that shuts down?
When it shuts down, do you have to turn it off, then back on to re-start, or just hit the starter button?
Any and all info you have to give makes it easier to diagnose. Sometimes the smallest details can point to a solution.
Also, is the ECU throwing any codes, either current or historical?
never noticed if headlight or speedo shuts off but i have to turn it back off to restart. I don't have a scanner and havent taken it to a stealership. Its fairly stock except for a set of vance and hines pipes.
There is a way to check for codes without a scanner, and it is listed in the service manual. The procedure for mine is different then yours, so I cannot help you with that. But, if you have to turn it off to re-start it, that sounds like what happens when the self resetting circuit breaker goes bad. There is a 30 amp breaker that was prone to problems righ around your era. Look into this a little more, but I belive the fix was to upgrade to a 40 amp breaker, and also make another change or two for a proper fix. Like I said though, look into this some more because I am not entirely familiar with how this upgrade was done.
It is a known problem from the factory though, and there is a service bulletin floating around out there regarding how exactly to fix this.
