I just bought a new electraglide and I know the 103 inch engine runs hot but I'm no automotive engineer. My question is what are the consequences of this heat and how bad is it in the long run? I'm going to do some mild performance upgrades because the stock engine sure is lame. The upgrades will be anywhere from a dealer stage 1 which probably won't do much to cool the engine, to new cams and a dyno run but I want to make an informed decision.

If you are talking a dealer stage one download save your money, I can tell you from experience it is worthless. If you have plans on doing cams down the road then I would recommend getting a PV when you do your stage one.
Open up the air filter and exhaust, install a good fuel management system (TTS Mastertune is state of the current art) but the Powervision and SEPST will get the job done as well. Get the new setup dyno tuned and the heat will go away. I forget whether or not those engines come with oil coolers or not butk, if not, an oil cooler would be a nice addition as well.
Stay away from the dealer ECM flash; as has been advised, it is worthless and a poor substitution for a good tune.
A header or true duals along with upgrades you are planning will help dissipate a lot of the heat along with a good tune, a oil cooler if it wasn't already on the bike.
I am adding a Wards Parts Works FSC cooling system this year to battle my heat. I would do the other mods 1st and see where you are with the heat issues http://www.wardspartswerks.com/cooling-fans.html
We run 3 fuel injected bikes, you need a tuner from Fuel motto, change out the mufflers, and get a high flow A/C..This will wake up your bike and make it run cooler..These are all things you will need down the road if you wish to change cams..For your personal comfort I would recommend a Crotch cooler as it will reduce the amount of heat that you feel..
