So I put together a 95" and i followed the book. It all went pretty well but now I am having some trouble and I am beating my self to death trying to figure what I may have done wrong?
I posted some questions about adjusting valves and installing orings HEREand also HERE. I have aproblem which to me seems electrical some what like a bad ground or plug or plug wire. It is kind of canceling a cylinder, sputtering and coughing.
I have charged the battery, cleaned the connections installed new plugs, and new wires (they are SE) I only replaced the wires because the clip stayed on the plug at disassembly. Anyway now I am getting the little red key and I tried pulling the code which counted out (# of light flashes) 1-4....2-4-3? Sooo I am a bit embarrassed and the bike in running bad so I have stepped away collect some info and try to figure this out.
I was trying to do this to feel good, and I am beginning to regret it, starting to think I should have had it done by pro. However this may be a good learning experience in more ways than one!
You will probably need to go back and check all the plug in to make sure you didn't screw up one of the pins ( injectors) make sure the injectors wires are not pinched. Does it idle OK? did you check for an intake leak? As far as the flashing key do you know how to pull the code from the speedo? http://www.harleyhog.co.uk/0405troublecodes.htm This will help you get what the code is.

I did follow all the instructions and this is the question I keep asking myself! I made sure the dots where lined up and the dashes where too. I had the plug wires crossed when I first put it back together so it fired the exhaust stroke as you can imagine I thought I really hosed up! I swithed the wires and it runs.... I don't think that the timming is off because I am at base and TDC so I think I am ok, I am trying to set up a diagnosses for this weekend with a guy who knows his sh**. I don't mind the learning curve except I am supposed to go on an early trip March 24th so this is adding to my stress....

I'm not questioning your ability, but are you sure the cams are timed right?
The bike is EFI I have 141PA004-AO loaded in the SERT
The cold crank for the front is 170 same as the rear they fade to hold at 165
I don't think it is starving for fuel....
What happens is the bike seems to lose a cylinder at 2200 and then come in after working the throttle at about 3000 kind of like Bah-hh bah-h-h baahh heeeemmmm sounds like when a distributor has a crack and the cylinders are trying to fight for the arc. Seems to happen at the same RPM consistently. One other thing is it surges at first idle until warm then will hold idle at about 1000-1100 with no problem then if you crack the throttle a few times it will rev and then start to load up.
