I rode my 2000 softail in the rain a couple days ago and ever since, when I come to a slow roll or stop I feel a short, pulsing vibration up through the foot pegs and from the lower part of the bike. I was looking at the pads they are definately worn, but there is enough pad left to keep me on the road. I've tried power washing the rotors between the pads to remove any dirt or grime that could be causing this, I've also used brake cleaner and washed the rotors down real good. Still the same result.
I tried to pin point where it was coming from. Got on a hill, put her in neutral, killed it and coasted down to see if I could hear anything. There is a slight rough grind like humming sound coming from the lower back end of the bike, but I can't get close enough to tell exactly what it is.
Any ideas? You think the worn pads are causing this?

FYI: It doesn't matter if apply brake or not, you can still feel the vibration with or without the brake.

You have a slightly warped rotor. You can use a dial indicator and hammer to "tap" it back true or simply replace the rotor.
Warped rotors are not uncommon on 2000-up bikes with the new rotor design. If you choice to replace the rotor with an aftermarket one, you will likely never have a problem. You can get a nice bling, bling polished rotor for 50 bucks or so from eBay. The same company sells 3 or 4 different designs. This is just one of them.
