If you put the spacers on the wrong sides and had the caliper on the rotors and then tightened everything up, you most definitely bent the rotors. Not sure what bike you are working on, but on my Deluxe, rotor side has a 1" spacer and the other side is about 1/2".
Well that is because the bent rotors push the pads back into the calipers, and it takes a pump or two to push them back out.
Did he pull the rotors off when he changed the tire?
This sounds close.
My guess is the rotor wasn't removed during the tire change, and it got leaned on by a tire spoon, and bent it.
Mark the high or low spot with a piece of tape. Then give it a lite tap with a piece of wood. You may have to do it in a couple different places to get it right. Just go easy with the hits, it don't take much.
When your persuading the rotor, align it with the stationary pad.
I trued mine with a 12" long piece of wood from the backside of the rotor. Then lite taps with a lite hammer on the wood.
Just tap it, spin it and repeat till its straight.
Without moving the bike. Pump up the brake and hold. If the lever slowly goes in while your not moving then the master cylinder seals ruptured and the master cylinder needs to be rebuilt.
I'm going with air in the line, or ruptured seal, master cylinder. I don't see how you could have put the calipers on if the rotor was not mounted correctly...with spacers on wrong side. You'd not be able to put the caliper on. Bent rotor...certainly easy enough to eyeball but that wouldn't cause the level to slowly sink in. Lever sinking in slowly means leak somewhere.

Warped rotors push the pads out, that pushes the pistons into the calipers, that pushes the fluid back Into the master cylinder.
That is why you have to pump the brakes twice, first time just brings the pad up to the shoe second time pushes the pad onto the rotor.
If the warped rotors are turning then when you go to pump it again the warped rotors push it back in so no brake.
Until you stop.then op has good petal until he moves the bike.
No amount of bleeding the brakes, rebuilding the master will cure this problem the warped rotors is causing.

Exactly,, So we replaced the brake rotors.. Verified the placement of the spacers and all is good now.. I just wish I know what happened to warp the rotors.. o well she is fixed and ready to ride.
