Scott,
After you drill the hole I would not just put primer on it. I don't know if this is true but I read or was told that primer will let mositure in without paint over top of it. It kind of makes sense primer needs to let paint in I guess. I am sure someone knows. I just don't want to see your bike get rust on it.

The lasttime I drilled on metal...I made some type of "spyro" Design. Before I got the hole through. It looked pretty cool , but I don't know if I could produce an identical design on the other fender to match.

Lay masking tape over the fender. Mark and center punch your drill points.

The biggest problem is thata drill edge will grab the paint and chip it. Use a 1/2 drill and gently work it down through the paint layers. You can use a drill motor with very light pressure and low speed to scrape away the paint without chipping it. I do this step by holding the drill bit in my hand. Once the divit is made, then you can drill the hole.

As for primer, gary is right. Primer alone is not water proof, and the edges will rust. You can use a product like Extend or POR-15. But I just put a little silicone windshield sealant in there to seal the metal from the elements.

I was an aircraft mechanic for a long time & have drilled 10's of thousands of holes in sheet metal.
THIS (<-Link) is an example of a sheet metal drill bit. many folks think they are just a cool way to drill certain sized holes but the great fact is, they don't grab & distort the metal as the bore through. You'll get a much cleaner, rounder hole in sheet metal with it. They sell them at Home-depot & Lowes etc.
