Bring it to their attention and pay them for the work you agreed to and they actually did. How would you feel if they charged you for something that they didn't actually do? Like you got ripped off?
It you want to have a business relationship of mutual trust with them, the answer should be obvious. You trusted them to do the work you request for the price they quoted, follow through on your part and pay them what they are owed.
Let me put it this way - I help out at a small indy and this time of year the bike repair business is slow as it probably is in NH. Losing $500 +/- for the tires is a big deal for the shop in the winter. It does make a difference.
