I decided to pull and clean my air filter and found that the rubber tube from each cylinder that go into the filter back plate are disconnected. Actually the bolt that connects the tube to the rear cylinder is completely gone. The tube from the front cylinder is disconnected. I'm getting a lot popping and a little backfire when I let off the throttle. With this help fix that?

It won't hurt your engine if the tubes are disconnected, but it could spill some oil in places that you would rather not have to clean with a toothbrush.
The tubes are part of the cylinder head breather system and allow pressurized air that seeps into the valve cover area to escape. This also tends to bring a little bit of oil with it, which is intended to then be sucked up by the carb and eventually burned by the next combustion cycle. If too much oil is coming through the breather, you get the famous oil blow by result of oil spots on your aft pipe and oil tank.
Depending on who last serviced your bike and what was done, I would at least complain to the service department because they obviously failed a quality control check somewhere.
It has done everything you just described. Would it be OK to shoot some brake cleaner in those hard to reach areas? It was serviced about 1000 miles ago and I will call the that shop tomorrow.
Yeah, brake cleaner is pretty good for getting oil residue off of the wrinkle on the engine, whether you have the blond or black engine, it doesn't matter. It's not my choice for everyday cleaner, but it is a quick fix that won't damage anything.
I will use soap and water on the black part of the engine, my concern was behind the filter plate (filter plate?) where I don't want to get anything really wet.
You should be fine there, just try not to spray any directly on the intake manifold, around the flanges. That stuff will dry out rubber seals if used too often and that could lead to an air leak.
