When my FI kicks in I wait for the engine light to turn off and when it does I start the bike up as usual, a few seconds later the engine light lturns on for a few seconds and then turns off again and never lights up again during riding.
It's telling you there is a stored / historic error code.
You can clear it using the procedure posted in the DIY section here or the one found in the HD Electrical Diagnostics manual or take it to the dealer and have it cleared.
Damn, I thought that was normal because mine has done it since I bought. I bought it used in December. During the initial light being on, if you start it, does it hurt anything? I think I may have started it when the light is on.
yep, it's an error code. mine had it after i dis-connected the battery. dealer checked it and cleared it in about 2 minutes.

Even the MOCO manual states for historic codes to clear them and see if it returns.
The check engine light should come on then go out after start or about 8 seconds. Then there is a 4 second pause and the light will come back on and either stay for a current error or go out after 4 seconds for a historic one. The diagnostics are telling you HEY !! Something happened in the past that you might want to know about. It could help troubleshoot an intermittant issue.
I had one for battery disconnect as well when I installed the security system and disconnected the battery. Cleared it and it has not returned.
