As for the stutter in your bike. Try putting a stock air cleaner in and see if it changes anything.

+1 on trying the stock air cleaner. I get that same thing happening every now and then. Changed to a K&N filter and it's been fine up till now. It's doing it again. I've been riding with my football cover off and have an exposed filter. I'm going to clean it and put the football cover back on. I think that'll stop it for me. Sucks that someone ripped off your PCIII. Good luck.

You never noticed a difference in performance after a dealer had it?
Why have a PCIII in the first place if it doesn't significantly jack the performance up?

If one thing I learned from this forum is to always check behind the stealership when they have worked on my bike! Weather it be change a tire or even a service recall, I still look it over to ensure they did what they were suppose to.

As for the stutter, check your wires at the injector connectors. My 07 had that problem and the wrench mentioned that it was a known issue for the wire to break right at the connector on the older bikes. He was surprised to se it on a 07, " I thought they had fixed that".

That really sucks, and I feel for you. This, however, reconfirms why I would hesitate to buy used. I know many people have gotten fantastic deals on good quality used bikes. But my luck is such that I'd get one with "underlying problems". (Yeah, I've turned pessimistic in my old age.) In most cases, you just REALLY don't know what problems you are inheriting. I do hope you can solve your problems and you can spend more time riding and less time fixing. Good luck!

Well. I've heard it ALL now!....... If someone left it off by mistake, that's BAD. If someone just took it, that's WORSE I would want some answers from someone!
